The source of the eggs is interesting. We know that bloodraven had one, but its description doesnt match any of the eggs Daenerys was given. We have no description of the egg euron claimed to have and throw away..which may or may not have been traded to the FM in exchange for assassinating his brother. Possibly Varys is the source of the eggs that Illyio gave to danny. We will likely never know the history of the eggs, even if the books are finished.

That is actually a really good supporting bit of evidence for Aegon being a pretender. If Illyrio could have given Aegon the eggs and not had to fuck around with someone like Dany I'm sure he would have. Mney I don't think is an issue for him, it seems as if he has a virtually limitless fortune so however he got them would probably make sense.
I doubt that Illyrio and Vars actually understood that she could hatch the eggs, though. I always took Illyrio giving her the eggs as a sort of twist of fate. He gives her this priceless token of her family history in order to buy her loyalty, or at least get a foot in the door, and somehow she fucking hatches the things and all hell breaks loose, which works for Illyrio and Varys because all hell breaking loose was Phase 2 of the plan anyway.
I stongly suspect that varys is part of the FM. He uses Illyio to get the eggs to danny, the FM get jaqen into the citadel to acquire the ultimate book on dragons. As a bonus jaqen has a chance to get his hands on the horn of joramun, since that is almost certainly the horn that sam has with him in old town. The FM with power over dragons and the wall, maybe they will put arya on the throne!
Eggs were just a fitting wedding gift, Illyrio says he expected Dany to die in the Dothraki sea.

Varys may very well be a FM, or just an incredible master of disguise. though ill be goddamned how he managed to sneak back into the tower to kill Kevan. fucker must have been there all along. so yeah he might be a FM. another question about Varys. if Daenerys is important, why the fuck would Varys dispatch men to have her killed?
Dany and Viserys at that point are the means to get the Dothraki to Westeros, she was important only to that end (until she birthed dragons). He sends assassins and tells Jorah of their coming, it's only risky if Dany living really mattered, but it didn't, the real goal was to anger Drogo enough against Westeros to do shit. A living Dany just gives them a bit more control of the Dothraki (especially if they knew at that stage Viserys was dead).

Well the eggs were thought to be nothing more than pretty rocks at the time. If anyone ad known they could actually hatch after all that time, they sure the fuck weren't letting on.

The Others had started coming back before that, and there's the blood witch lady who did the voodoo shit on Drogo which set the whole thing off. Also bran had started manifesting his powers after he fell, and Bloodraven before the series even started. So there was still some magic in the background even before they hatched.
So the Faceless Men are trying to undo whatever the Citadel/Maesters did against magic and dragons?

alright so after drogo dies and daeny loses her soldiers. jorah tells her to sell the dragon eggs and flee with him to escape. at this point the dragon eggs are just extremely expensive baubles that Magister Illyrio thought would make a nice wedding gift? and at that time daeny's story is basically over, until she steps into the bonfire with her eggs and hatches out WTF dragons and Varys and MI's plans for her are back on again? thats why jorah was still sending messages out to them?
Jorah goes AWOL after the assassination attempt and stops sending messages, Varys/Illyrio learn of Dany+dragons rumours at some point, plan changes to marry her to Aegon and join forces.
That's so then, but I'm not sure why that matters or what you're getting at. Plan starts with her being used to bring in the Dothraki, then she births dragons and becomes all important and Varys/MI try to get her back to Pentos and set her up to marry Aegon.
