I do think that the Phantom Liberty missions are more difficult than the regular game missions though, especially the first two. So it's best to do it later on if possible.The DLC also isn't at the end like Witcher or other RPGs. On a fresh playthrough it prompts you to start Phantom Liberty after the Voodoo Boys missions so you can get to new content pretty quick if you don't get side tracked.
I did the Arasaka warehouse after those quests, so I just rammed a car through the front gate into the mech, two shot the mech with my tech shotgun, then cyberpsychoed out flying around the base in slow motion cutting off everyone's heads.
You are supposed to stealth in and that's what I did in my first playthrough.
