While this is true on screen authors like Tad Williams covered this in Otherland (1996) and I’m fairly certain William Gibson did back in the 80s. The Matrix at least committed it to the screen but they weren’t really inventive.

I heard they are retconning the reason for the war between man and machine, the creators tried to assign a gender to the machines so civil war amongst the humans broke out which wiped civilization. Then the surviving machines decided to grant them a paradise where they can choose who they want to be. Sadly, each new colony of humans that rejects the Matrix eventually repeats history and the machines have to wipe clean and start over until man learns tolerance.

The problem is choice, and man keeps choosing to be intolerant.
