The 12week plan is an aggressive fat loss diet which heavily restricts carbs - so if you're not eating carbs you're not getting the muscle synthesis benefits that eating carbs with protein postworkout provides - so it makes sense to up the protein. Later in the program when carbs are reintroduced the advice is to scale back the protein. Pretty simple.
