Chamois definitely makes a positive difference, but to some degree comfort on the bike is a matter of conditioning yourself to being used to it. But as mentioned, more padding is actually less comfortable for serious cycling. I don't recommend going for a super minimalist hard saddle right out of the gate or anything, but something with a firmer profile is better. We call them saddles and not seats for a reason. I'd just wear gym shorts or whatever over top of the shorts I linked.PI makes good stuff, you could also go with a set of mountain bike shorts with the separate padded liner if you want to keep a baggy short look on the outside.
ThisJust get a pair of the lycra with the chamois and wear board shorts over them. And don't get a cushy seat either. That will definitely kill you on longer rides vs a harder saddle.

This, I've has a low battery on my phone and it caused some weird shit to happen. I just use it to get a figure of how many miles a ride is, I don't trust the mph all that much.I use strava. . The GPS can be wonky as fuck though.
Oh nice, that's sweet as hell. Is there a monthly cost or anything?I use endomondo and really like it. In addition to the normal stat keeping, it allows me to track my friends in real time. For example, my Mom is training for a road bike race right now and I am suppose to meet her for lunch. I can track her ride in real time on my computer so I know when to meet her. Also I know if she stops moving on the map she might have had some sort of problem (hopefully a flat tire and not an encounter with a car).
